Seeking some advise.
We are replacing Open Document Library with DMX6. We have 49gb of files in our 'library'. ODL also uses the single folder tree structure as does DMX. Our problem with ODL is that it has a limitation of 1500 folders, we have almost 3500. Anytime a user tries to add or delete folders, the query times out.
My question is can I install DMX6 to the portal, and point to our existing folder tree and let DMX sync up?

Syncing up that much content is quite hazardous. DMX creates a copy when it syncs so you'll end up with duplicates that it attempts to keep in sync. The problem is that with 49 Gb the synchronization process (1) continuously occupies your server's CPU and (2) takes so long that there is going to be a significant lag between the two copies. DMX was designed to maintain its own content and not have it accessible for other apps except through the DMX API.
